How to 3D print your brain from an MRI scan

  1. Download Slicer
  2. Install the Swiss Skull Stripper extension
  3. Import your DICOM files (use T1 sequence for best results)
  4. Go to Segmentation > Swiss Skull Stripper, select your sequence as input patient volume, select New for output patient volume and Patient mask label, hit apply
  5. Go to Segment Editor, select Add and Show 3D, set Automatic threshold to Moments, hit apply
  6. Select Islands > Remove small islands, min. size 1000 voxels
  7. Select Smoothing: Smooth Closing with 3mm and Median with 1mm
  8. Export to files, RAS, scale 1
